I'm using the black background of windows in EAGLE (and in other
applications) to reduce the eye's fatigue. But the dialog windows still
have a white background... in the night this is quite annoying because
you continue to switch between black and white (i.e. the Add window).

Is there a way to set a dark "theme" to all EAGLE windows?

I know I can set globally this in Windows, but it's not reliable because
many applications are not designed for dark themes and they look horrible...

Not within Eagle but there appears you can apply a theme to a single application.

This linux example may help.

Hopefully Autodesk may consider this as a future feature through its main user interface dialog box.

I'm afraid this wouldn't work under Windows.
