Would it possible to get support for non-round pads on the inner
layers? Or even better, get Eagle to support proper padstacks?

Many connectors require non-round holes, these are usually made in
Eagle by drawing the slot outline inside the pad on the milling (or
some other) layer.
This can cause problems if the pad shape on the outer layer is either
long or offset: the pad is round on the inner layers so the milling
that fits inside the pad on outer layers might not fit on the inner
layers.

It is not always possible to use large enough round pads, sometimes
the pads are too close together so that only long or offset pads fit.

This is indeed a subject we should consider for V8. It's on our list...
